Vedecká činnosť pracovnej skupiny je zameraná hlavne na vývoj a údržbu nových a unikátnych biologických databáz. Udržiava databázu phiSITE, zhromažďujúcu údaje o regulácii génovej expresie a fágovej genomike. Inkorporovaný vizualizačný nástroj phiGENOME je optimalizovaný na vizualizáciu fágových genómov a ich regulačných elementov. phiBIOTICS je fágová databáza, ktorá zhromažďuje informácie o reprezentatívnych enzybiotikách a príslušných vedeckých štúdiách ich praktickej aplikácii v oblasti fágovej terapie. Program phiBiScan dokáže spoľahlivo predpovedať nové potenciálne enzybiotiká na základe ich primárnej štruktúry. viruSITE predstavuje unikátnu vírusovú databázu vyvinutú za účelom zhromaždenia vysokohodnotných údajov o vírusoch kompilovaných z rôznych zdrojov. Pracovná skupina sa dotkla aj oblasti teoretickej biológie. Vyvinuli sme matematický model simulujúci interakciu medzi bakteriofágmi a ich bakteriálnymi hostiteľmi, ktorý bol založený na iných známych modeloch popisujúcich tento typ interakcie, avšak vylepšený o schopnosť modelovať systém ovplyvňovaný environmentálnymi faktormi ako pH a teplota.

Pracovná skupina spolupracuje aj s ďalšími výskumnými skupinami na Slovensku, využívajúc hlavne svoje skúsenosti s analýzou údajov DNA arrays a NGS. To zahŕňa štúdium endokrinného systému priadky morušovej (Ústav zoológie SAV) a onkologický výskum (Virologický Ústav SAV, Ústav experimentálnej onkológie SAV, Národný onkologický ústav a Jeséniova lekárska fakulta UK v Martine). Skupina využíva bohaté znalosti pokročilých analyzačných postupov a dostupnú výpočtovú infraštruktúru za účelom interpretácie veľkých dát produkovaných týmito modernými technológiami. Okrem toho sa skupina venuje bohatej zahraničnej spolupráci (správa národného uzla organizácie EMBnet, spolupráca na prípravnej fáze ESFRI konzorcia ELIXIR a participácia na COST projekte ML4Microbiome), výučbe na Univerzite Komenského, ako aj tréningu doktorandov a mladých vedeckých pracovníkov (napr. workshop bioinformatického spracovania údajov DNA arrays a NGS).

Genomika

V pracovnej skupine genomiky sa zaoberáme štúdiom bakteriofágov a ich genómov a charakterizáciou  životne dôležitých fágových proteínov; najmä lytických, replikačných a štrukturálnych. Pri štúdiu využívame metódy molekulárnej biológie, proteomiky a bioinformatiky. Náš modelový objekt je korynefág BFK20, lytický fág izolovaný z kmeňa Brevibacterium flavum CCM 251, priemyselného producenta L-lyzínu a fág phiBP izolovaný z kmeňa Paenibacillus polymyxa, producenta polymyxínu. Fág BFK20 je prvý korynefág s osekvenovaným a  analyzovaným genómom (EMBL AJ278322). V súčasnosti sa venujeme hlavne štúdiu lytických proteínov. Charakterizovali sme endolyzíny fágov BFK20 a phiBP, ktoré majú potenciál využitia vo fágovej terapii na elimináciu multirezistentných patogénnych baktérií a ako alternatíva k antibiotikám. Zároveň študujeme replikačné proteíny ako súčasť replikačného modulu fága BFK20, ako aj ich využitie pre prípravu fagovo-rezistentných kmeňov.

 

Génová expresia

Baktérie sú vo svojom prirodzenom prostredí vystavené rôznym stresom. Odozva na tieto stresy je u baktérií regulovaná dominantne stress-response sigma faktormi RNA polymerázy. Naše oddelenie študuje úlohu sigma faktorov v odozve na stres a diferenciácii streptomycét už desiatky rokov. Tieto pôdne baktérie podliehajú výnimočnej morfologickej diferenciácií prepojenej s produkciou viac než 70% známych antibiotík a iných biologicky aktívnych sekundárnych metabolitov. Génom S. coelicolor kóduje unikátne až 65 génov pre sigma faktory, vrátane až 9 homologických génov pre stress-response sigma faktor SigB z Bacillus subtilis. Naviac, génom obsahuje výnimočne gény až pre 45 homológov anti-sigma faktora RsbW, 17 homológov anti-anti-sigma faktora RsbV a 44 homológov aktivačných fosfatáz RsbU/RsbP, čo naznačuje značne komplexný spôsob regulácie  v porovnaní s B. subtilis. Cieľom tohto projektu je charakterizácia komplexnej regulácie týchto sigma faktorov prostredníctvom ich regulátorov v odozve na stres a diferenciácii, ako aj štúdium ich promótorovej špecificity.

            Streptomycéty sú aj hlavnými producentmi biologicky aktívnych sekundárnych metabolitov, vrátane antibiotík. Charakterizovali sme génový klaster pre angucyklínové antibiotikum auricín. Jeho produkcia je regulovaná komplexným mechanizmom zahŕňajúcim  feed-forward  a feed-back kontrolu medziproduktami auricínu za účasti niekoľkých transkripčných regulátorov. Cieľom tohto projektu je štúdium biosyntézy a regulácie auricínu. Ďalším cieľom je produkcia nových biologicky aktívnych látok s využitím biosyntetických génov auricínu a iných polyketidových antibiotík pomocou inovatívneho prístupu syntetickej biológie. V rámci predchádzajúceho 7 RP EU projektu STREPSYNTH sme modifikovali genóm kmeňa Streptomyces lividans za účelom zvýšenia heterologickej produkcie biologicky aktívnych látok a proteínov. V súčasnosti optimalizujeme tieto kmene pre produkciu klinicky a komerčne relevantných látok a proteínov.
